Distances are so long that Cercanías just doesn't sound correct.
R-1 - 0.5 tph
R-2 - 0.5 tph
R-3 - 1 tph. Toledo and Aranjuez are close and big enough to justify a direct connection.
R-4 - Not an independent line, sharing trains with long distance Madrid-Jaén. Within CLM it can be used as a regional.
R-5 - 1 tph. Remnant of the old line to Valencia via Cuenca. This section is densely populated enough to justify reopening.
R-6 - 4 daily. Shared with Extremadura. The purpose of this is to cover smaller towns like Torrijos, usually not served by AVE and private operators.
R-7 - 4 daily. Shared with Extremadura, continues to Badajoz.
(Guadalajara-Torralba-¿Soria?) is fully within CLM but operated by Madrid since it's separated from all other lines. Possible extension to Soria.
Additionally a small modification of the AV line through Cuenca.
The AV station moves back into the city in the place of the former conventional line station. Since most trains stop in Cuenca anyways, this will not lead to loss in time.
Tranvía de Toledo - a very superficial idea, not sure if it makes sense. I tried to make it as cheap as possible by avoiding any tunnels or bridges.
Albacete is another city big enough to consider a tram, but I can't see a easy way without tunneling or squeezing trams into very narrow streets.
